Afghans are made up of many ethnic groups and they are very divided. Secular Afghans were always pro-india, but they don't have any power in Afghanistan. The men with real power in Afghanistan are Afghan Taliban, who we had no problems with at all. For them Muslims are their brothers and kuffar are their enemy.
And majority of Afghans who are Pashtuns have way more in common with Pakistanis, especially with our 2nd largest ethnic group Pashtuns than any Indian.
Pashtuns also tend to be very emotional about Kashmir in both Pakistan and Afghanistan. Don't forget it was the Pashtuns who freed half of Kashmir in 1947 and made it part of Pakistan.
Pakistan got a lot of support from government of Afghanistan over Kashmir dispute before 2001.
