Except during war times, they are not allowed to use. Sometimes if military imports have to be done through chartered flights, they need to be declared and customs paid for (There was hue and cue once for using a chartered aircraft for one import. So its rare). Civilian records are maintained and the purpose of secrecy is lost. However if, and only if, India decides to arm some unrecognised groups, unaccounted weapons cant be smuggled through civilian airports by military.
