Why are the Japanese worried about the Uighurs so much?

They have a common connection, they want to not be influenced by the Han chinese

Yes, that does make sense, I agree with that. The cultures that have remained independent but influenced around "Han Chinese" do not want to get absorbed like the Uyghur or Tibetans or Inner Mongolians, or many others before that who were absorbed and became a part of the "Han", Manchu's being another very late example. The Japanese, Koreans, Vietnamese, Outer Mongolians all feel threatened because of this long term fear of absorption by Han Chinese and loosing their unique culture, language etc.

So it is natural that these countries upholding these cultures will band together to help their common cause, to resist getting absorbed and also help people like Uyghur's, Tibetans and Inner Mongolians.

Is it possible that Japan were planning to use the Uighurs separatists to destabilise China?

I would never support a Japanese move to destabilize China, I think Japanese are not going to make this kind of stupid move. What everyone wants to see is that the Uighur treated fairly and not some kind of 2nd class citizen in their own land and some degree of autonomy to practice their culture, religious belief etc.

Communist leadership in China is not following a very good path with regards to the minorities, they need to change their ways for the future good of China and its people.

Also, I don't think majority Uighurs believe in separatism, there can always be a few short-sighted idiots in any group.
