If it did, then Turkey would have forbidden Azerbaijan from having any such close ties (economic and military ) with Israel and Turkey would have conditioned it's continuous support for Azerbaïdjan with the latter cutting it's strategic/deep ties with Israel.
However we all know that's not the case, as Azerbaijan has been enjoying very close ties with Israel in almost every field for a long time now. So Azerbaijan-israel ties has nothing to do with Turkey. Even a layman can see that.

Moreover , yes Israel does have military facilities and security officers in Azerbaijan(they ought to giving the massive amount of arms Azerbaïdjan buys from Israel every year, and they need training , support and maintenance etc).
