Moreover who is gonna come into Pak territorial waters, the merchant ships won't be able to sail that close the shoreline (12 NM). And there is no such law that permits to attack any vessel in international waters just because Pakistan feel threatened by it.

No Pakistan is adding all these assets to counter any naval threat we have from our enemy

Dude, please don't embarrass yourself. You guy's are simply chance-less. You don't have the authority over international waters, your rights are limited to your territorial waters and that is just 23 K.M (12 NM) from the shore and no merchant vessel operates that close. International waters are open to everyone and all have equal rights.
And if you still try to stop any vessel, it will be treated as a hostility and dealt with accordingly.

Depending on how hostile we view indian presence we may also make it very difficult for india to move around in Afghanistan
Not in international waters, that amounts to war automatically.
But then the whole world will be with India because Pakistan will be acting illegally. And then you will have to face the repercussions, nothing else.
Even CPEC won't be easy as you think in that case.
