I think you are confusing the autonomy part here.

The autonomy is not with respect to Indian state, but with respect to state of west bengal.

The Gorkhaland is a part of the west bengal state, but the people from this region want a separate state as a 29th state of India. But as a compromise instead of creating a separate state (as Jarkhand was created out of bihar, Chatisgarh out of MP and Uttarkhand out of UP), the state Government of west bengal agreed to give some of its power as a state government to the body called Gorkhaland Hill council for better development of that region.
