There are a number of things that both India and Pakistan do better than the other. Often times, discussions like these are started simply to incite a petty war of words, and to give both sides a false sense of superiority over the other. I hope on a forum like Quora however, this discussion may allow people on both sides of the border to learn from their counterparts. Since this question is about what Pakistan does better, I'll mention a few of the more prominent things that come to mind.
Poverty Rates
According to a 2011 United Nations report, poverty levels in Pakistan are surprisingly lower than those in India. According to the UN's numbers, an estimated 21.6% of Pakistanis live on less than 79 cents per day. This is a tragically high figure considering Pakistan's population is estimated to be 180 Million.
But India's figure is almost double that at 41.6%, with the population estimated to be at 1.1 billion. Surprising figures, especially given India's rapid economic growth in recent decades.
Full disclosure- Some internal Pakistani studies have put Pakistan's poverty rate a lot higher than the UN's, but even those have only gone as high as 37%.
Gender Equality
The same UN study also reported that Pakistan fares better in terms of providing equal opportunities to women. The criteria used to make this determination were maternal death rates, teenage pregnancy, access to education, number of women in the workplace and the number of women in elected office.
This figure must come as quite a shock to many, given Pakistan's characterization in the years since 9/11 as a hub of ultra-conservative religious nuts. Having lived in Pakistan for several years, I will be the first to say that the improvement of women's rights is a pressing need, but the situation on the ground isn't as bad as it's sometimes made out to be, and the problems with women's rights are linked more closely to socioeconomic factors than to religious ones. The UN study seems to vindicate that point of view.
The News Media
I have spent a large part of my life living in Saudi Arabia. The majority of my family still lives there and I visit often. This has given me the unique opportunity to watch both Pakistani and Indian news outlets consistently, as almost all Indian channels are banned in Pakistan.
India was the first to pioneer western-style 24/7 news channels in the mid-90's. this was a significant achievement for a sub-continental nation, as previously dissent against governments, even by journalists was difficult at best. It was refreshing to see politicians being held accountable for their actions on the nightly news (even if they weren't Pakistani). In recent years however, much of that journalistic integrity has been traded for garish tabloid-esque sensationalism. But this isn't the reason I mention the news media, as Pakistani news channels have followed a similar trajectory since their inception in the early 2000's.
The difference lies in how Pakistan is treated and mischaracterized on an almost daily basis in mainstream Indain news. Pakistan is often shown to be a country obsessed with destroying India. As a Pakistani, I can tell you this simply isn't true. The large majority of Pakistani's don't think of India much (we have our own problems). When we do, it's usually with a certain degree of admiration for India's economic success. Or because almost everyone in Pakistan is obsessed with Bollywood. By contrast, Pakistani news outlets rarely feature stories pertaining to India, and when they do, they are considerably more focused on criticizing our own government for it's failure to keep pace with our old neighbor, than they are on demonizing India.
Contemporary Music
Since the late 80's, pakistan has produced a multitude of great music acts. these days some of the best of the include bands like Noori, Meekal Hassan Band, Mauj, Zeb &Haniya and of course Ali Azmat. English language bands are also quite common, with Coven and Poor Rich Boy arguably the most accomplished. Experimental projects like Coke Studio must also be mentioned.
It isn't the number of mainstream bands produced by Pakistan that is impressive (I believe the number is quite low), but the sheer quality and artistry displayed by them. In my opinion this is down to the fact that in Pakistan music is not a lucrative venture by any stretch. Legal and copyright issues ensure that, even with a great degree of recognition and plaudits, bands and artists rarely make enough money to support themselves. This means that only those who are most dedicated to their art persist and come to the limelight.
In India, artistry in music seems to have been sidelined. Where maestros like Ravi Shankar were celebrated in the past, the current "music industry" is designed to make only those meaningless jingles which can make the most money. Hopefully there will be a reversal in this trend in the near future, as India has one of the richest musical traditions in the world.

A very subjective question by it's very nature, but those are some of the things that come to mind.
I believe civil and human rights activists like Ansar Burney are a greatest asset of Pakistan. His non-political, non-governmental and non-profitable organization Ansar Burney Trust International (as it is known now) was the first Pakistani organization to fight for the concept of human rights in Pakistan.
One of the prominent case in which he was involved in is as follows:
MV Suez, a Panamanian flag cargo vessel with 22 crew members was hijacked by Somali pirates on 2 August 2010. The crew consisted of 11 Egyptians, 6 Indians, 4 Pakistanis and a Sri Lankan. The pirates demanded a ransom of $20 million from the ship’s owner; however they could only manage $1 million. In desperation, the pirates allowed the crew members to contact their homes. Unable to raise the large sum of money to pay the ransom, the families contacted Ansar Burney, whom along with Governor of Sindh Dr. Ishrat-ul-Ibad launched a national campaign to raise the funds. Burney travelled to the UAE, Egypt, Somalia and India in a bid to secure the release of the crew members and finally succeeded and the vessel was released on 13 June 2011. An operation was then launched by the Pakistan Navy entitled Operation Umeed-e-Nuh to escort the ship and its sailors to Karachi, Pakistan.

Militarily speaking Pakistan is superior in the following aspects:
a. More Nuclear warheads than India (number is unknown but approx around 120-140) compared to our 105-110
b. Missile Program - Their Cruise Missile Program is better than ours.
They have a diverse range of options and more mature platforms to choose from.
With the help of Saudi wealth and Chinese know-how, they have done a commendable job by developing the following missiles -

Everyone knows the ISI is ranked as one of the most fearsome intelligence agencies.
If CIA and ISI both had Rs. 100 each, ISI would manage to cause havoc worth Rs.200 compared to Rs. 50 by CIA
Ofcourse ISI has an army of radicalized youth at their beck and call, but the sort of sleeper cells and contacts they have built in India, it is a humongous task for the Indian Intelligence agencies to keep track.
ISI is the master of covert operations using irregular forces. Afghanistan war taught them a lot.
During the Afghan war, all the money given by the US was used by the ISI to set up hundreds of madarsas along the Af-Pak border, where thousands of young Afghanistani and Pakistani were indoctrinated.
When the Soviets left Afghanistan, ISI unleashed all of these terrorists towards Kashmir and made Kashmir a war zone for 20 years
As ISI kept getting better, we hit the axe on our foot by electing a super-coalition government headed by I.K Gujral, who made R&AW remove all their agents from Pakistan, and within 1.5 years of this debacle, Kargil happened and we were left unaware
