Why would you want to shut down a 'majority of India's mosques'? An indiscriminate action like that has pretty high chances of backfiring by making the impacted community resentful and thereby creating more opportunities for groups like ISIS to exploit members of said community.

The focus needs to be on working with local law enforcement and communities and obtaining information about mosques and imams and focusing on those that reflect extremist and intolerant attitudes

Absolutely nothing wrong with this approach - Pakistan needs to do the same (dissolution of some mosques and jailing extremist Imam's), starting with the Lal Masjid.
